Nah, I'd stick with Traxxas shocks. And steer clear of piggyback shocks, they're virtually useless on vehicles of this scale.
The Pro. 15 runs great in the N-Stampede if you ask me. So much torque that it's a wheelie machine (be ready), but also a good bit of top end for a monster truck. I think you'll be happy with it,...
The shocks for the 3906 are actually still in use. As you mentioned, Slash shocks are different lengths front to back; however, the rear Slash shocks would fit on an E-Maxx since they're the correct...

The stock springs will work on Big Bore shocks, but they will fit a little loosely Big Bores actually have a slightly smaller outer diameter. It's not really a big deal, though, in my experience.
I typically use white lithium grease or marine grease.
I have always had great luck with the upgraded caps and shafts on my Ultra shocks, so I'd definitely recommend it. Big Bores are nice shocks too, though, so you can't really go wrong either way. :)
Those Titans were designed to run at double the voltage of the 12T Titans, so they won't perform well at all.
My box had the VX-12 on it at one time, but they placed sickers over the VX-12 references after the EVX was released.
I've occasionally seen VX-12 ESCs on eBay, but I'm not sure what they go for....
There aren't too many VX-12 ESCs out there, as they were made for a short time. Most were returned when they were recalled and replaced with the EVX.

It's a fun story to tell well after the fact. During, however...I was like "oh boy."
Whatever you do, don't take it out for a spin once the lake ice starts to melt/break apart; that's a good way to strand your boat atop ice you may not have seen. Been there, done that.

I wouldn't recommend a setup like that. The Villain's hull was not designed for brushless speeds.
Are you sure you bought Big Bore shocks? Big Bore shocks do come with aluminum shock caps.
