I would pull apart the tranny and replace the plastic ones with metal ones (might already be metal depending on how old the rustler is. Other than that I'd recommend just letting your son upgrade...
I would check the bearings every 6 months or so but if everything looked/worked fine I wouldn't see a reason to rebuild.

I Highly doubt you would have to rebuild your Vxl in a year unless you were running it very hard. I ran mine every 2-3 days for 3 years without ever rebuilding and I never had a problem

Rustler's are great. They're fast out of the box, low maintenance and relatively inexpensive. Upgrade a few select parts and they're basically bulletproof too. I found them to be fun and good for all...

When an 8.4v battery is fully charged it should read around 9-9.1v.
There's no reason you should have to regear for larger batteries. Higher mah doesn't result in more power (well, maybe slightly) it should definitely be exceeding the run time of the 3000's more than...
For more run time you'll want a battery with higher mah rating (venom batteries aren't the greatest). A 7 cell (higher voltage battery) will give you more power. What esc and motor does your sons car...
I'm assuming you mean steel drive-shafts? Traxxas doesn't make any steel ones so you'll have to look at some dog-bones from FLM or some other aftermarket company.
Are you sure the slipper was reassembled properly after you took the spur off?
A general rule of thumb is 1/4 a turn, so tighten the nut all the way down and then loosen it 1/4 of a turn.

No, but look at how much torque/speed is put out at 6v. I'm fairly sure that's how much voltage most of the receivers that anyone would be using in a Rustler put out.
