If the cells are 4.18-4.20 just take it off the charger and use the battery.

My chargers have time limits and mah cutoffs. 120 minutes it will hit the time limit(default setting) and it will say current limit if it puts in the mah you chose before hitting the 4.2v limit.

I guess my question is, why would a "smart" charger do this?

I use 2 traxxas EZ peak Plus. Last time I went to store my lipo it took forever. It was close but the charger would not finish. Switched battery to other charger and it stopped at storage in 2 minutes. I haven't had a problem since just my experience. Maybe a charger glitch? Yes I plug in the balance board for every charge and storage.

Because the cells are out of balance... the charger has to bleed off the voltage from the higher cells and feed the lower cells to get them to match. The further they are out, the longer it takes. The lower the capabilities of the charger, the longer it takes.
